Hi Everyone, I have had several people ask me about how to install AMBER. If you have to ask, then don’t install it because it is difficult and likely won’t work well. You need to use amber on a REMOTE computer. To connect to that remote computer follow the
below instructions.
<div class=""><br class="">
</div>
<div class="">What you should do is connect to and use AMBER on one of two remote computers; either the lethbridge computer (Borries will have to help you connect), or my workstation if you are on campus at UM.</div>
<div class=""><br class="">
</div>
<div class="">To connect to my workstation (if you are at UM on campus) you can connect in two ways depending on if you have a mac or pc:</div>
<div class=""><br class="">
</div>
<div class="">1) Mac: </div>
<div class="">1a) To connect to the UM computer using a Mac, open terminal and type ssh
<a href="mailto:yourusername@10.8.162.100" class="">yourusername@10.8.162.100</a> (don’t literally type yourusername one example of user name would be biophysclass) I gave you your username during class, i also gave out the password for each username. If you
forgot email me.</div>
<div class="">1b) type in your password at the prompt</div>
<div class="">1c) you should see something like this:</div>
<div class=""><img apple-inline="yes" id="3A4575F3-D1FF-4E2B-A226-066FD5390C39" src="cid:65CEBDD1-FB92-4125-A065-D885E0954914@dhcp.umt.edu" class=""></div>
<div class="">You should now follow the unix/linux command line tutorial found just under learning outcome 1 here:<br class="">
<a href="https://ambermd.org/tutorials/basic/tutorial7/index.php" class="">https://ambermd.org/tutorials/basic/tutorial7/index.php</a></div>
<div class="">there are three tutorials, do as many as you think you need and then move on to the build tutorial that I sent a link for in an email recently.</div>
<div class=""><br class="">
</div>
<div class="">2) PC: </div>
<div class="">2a) pc download and install and open putty</div>
<div class="">2b) type in 10.8.162.100 in the white space below where it says hostname (or ip address)</div>
<div class="">2c) click open</div>
<div class="">2d) a terminal window will pop up</div>
<div class="">2e) enter your username at the prompt (e.g., biophysclass) and hit enter</div>
<div class="">2f) enter your password and hit enter</div>
<div class=""> you should now be connected and see something like this:</div>
<div class=""><img apple-inline="yes" id="3A4575F3-D1FF-4E2B-A226-066FD5390C39" src="cid:65CEBDD1-FB92-4125-A065-D885E0954914@dhcp.umt.edu" class=""></div>
